No harm in storage discharging/charging in parallel but unless you havent used your batteries so they are still fully charged, there isn't much point storage charging at all. Providing they werent over discharged (below say 3.7V per cell) just put them away as they come off the heli.

Have you installed the Vstabi software and device drivers on your PC? Vbars are very reliable units, it would be very unusual for it not to work at all. Usually it's a driver problem on the PC. If you are stuck I'd be more than happy to test it for you. I'm in the UK so post would not be much.
