I am in the process of putting together a 1450mm P51D fms mustang and not sure which holes on the servo horns and aileron plus flap horns to hook the rod linkage to. Each horn has 4 holes. The question is which hole should I use to secure the rod to in each of the servo horns and aileron and flap horns?

It's going to depend on the geometry of the linkages. The way I do it is I set my servo travels to 100% and find the hole on the servo and the control surface that gives me max throw on the control surface but only uses about 80% of the servo movement. Usually, you can do this with teh second or third hole, but it's all about playing with it to find your setting.
